The Star Trek people are stupid. I would design my space ships without much living room, and fill all that saved space up with engines and weapons, and use holo-tech to make the small living quarters nice and spacious. While I was at it my living quarters could consist of mountains and oceans and stuff, and my holo-tech would simulate wings and magic and giant sword-wield robot dragons. Fuck it. I'd just turn Earth into a holo-deck and abandon the universe
If I had to have ships (exploring space/defending our holo-earth) and Klingons tried to board my ship my simulated defence systems (safty-protocols switched off) would dice them into tiny cubes. (Or I'd just beam their bones into space or something.)
Why dont they simulate super-geniuses (a lá Moriarty) to design better super-geniuses,etc, to design super-weapons/engines/whatever?

they'd only end up with a super genius that would realise that all crime is committed by the living and living would then become a crime and the sentance is death

Good plan until the holo systems inevitably fail and you end up sharing a small room with 5000 people. :E
